We can measure the concentration of the fragmented DNA/RNA sample using methods such as colorimetry, fluorescence or spectrophotometry. This is important for measurement and dilution in subsequent experiments.
If the fragmented DNA/RNA will be used for applications such as PCR amplification, amplification efficiency can be assessed. We use to assess the effect of fragmentation on PCR amplification efficiency by using the fragmented DNA/RNA as a template in a PCR reaction, comparing the intensity of the amplification product or measuring the concentration of the amplification product.
